Matching changes in nextstrain/pathogen-repo-guide#27

rename config/ to defaults/
rename defaults.yaml to config.yaml
rename profiles/ to build-configs (note that ingest/profiles does not need to be renamed because it's actually using the Snakemake Profiles feature)
