For some terms in MP and HPO we need to distinguish between free/unbound, bound, and total amounts of proteins and chemicals in the EQ.

To do this we would like to add a set of terms as children of amount/increased amount/decreased amount (PATO:0000070/PATO:0000470/PATO:0001997)

  • Free amount - The number of entities of this type that are part of the whole organism and not bound to some other compound or protein
  • synonym - unbound amount

  • Increased free amount - An amount of free entity that is relatively high
  • Decreased free amount - An amount of free entity that is relatively low
  • Bound amount - The number of entities of this type that are part of the whole organism and bound to some other compound or protein
  • Increased bound amount - An amount of bound entity that is relatively high
  • Decreased bound amount - An amount of bound entity that is relatively low
  • Total amount - The number of entities of this type that are part of the whole organism including both bound and free forms
  • Increased total amount - An amount of all types of an entity that is relatively high
  • Decreased total amount - An amount of all types of an entity that is relatively high

Example terms:

Do we need to extend the proposed definitions to account for entities that are free or bound to some cell structure/organelle?
An example would be "free" versus "bound" ribosomes. Free ribosomes are not attached to any other cell structure/organelle and are freely floating in the cytoplasm. Bound ribosomes are attached to the cytosolic side of the endoplasmic reticulum.
