exact reproduce pattern is unknown, deleting the whole failing hierarchy helps.
consider adding workaround?

For me that happens on clean device (formated data + system) in TWRP recovery. All the time.

@Civil maybe it was mounted readonly in recovery, can you check it?

Well, it wasn't. But the problem was that only Windows was able to upload the data. With aft-fuse it returns "I/O Error" in the end, with cli - General error 0x2002. I'll also try to reproduce that without wiping data.
