The autoload directory had no python files, which are required for the plugin to work. Because of this it was not working out of the box from Vundle installation.
I have put the python files I found at https://code.google.com/p/conque/

For the time being I ended up cloning another repo that appeared to have the python scripts that are needed for Conque-Shell to work. I then copied the autoload directory from conque-term to the Conque-Shell directory.
